I think I have heard that the scupper holes fail if you use a kayak cart with your scupper holes. Did I understand that correctly or misstaken?

I have heard that as well. Some of the kayak carts are designed to fit through the scupper hole and support all the weight of the kayak on the bar and the scupper hole. I can see where this could be a problem. There are other carts which do not use a bar through the scupper hole and fit along the bottom of the yak. I would avoid the type of cart that just has two posts going through the scupper holes for support to be safe.

the one in parts is the one I would stay away from.

hobbie is the only company that makes their kayaks to be used with scupper hole carts.
Any other brand and model, you are just risking getting that area cracked. this is one of the most weakest points in a kayak. I've seen 3 kayaks cracking in the same area and it is a pain to fix them.

mho, just don't do it.
